Which 500 amd itx mb is most ideal for this case? I want to make sure that there is enough room for the top fans when I install the Noctua NH-U12A. Some mba from aorus, for example, have the socket pretty far up in the case.

I have the U12A in this case. With the Gigabyte b550i aorus ax it was just enough, so with the fans on top it just fit. On the other hand, you won't be able to close the glass panel completely with the cooler.

The enclosure fans do not protrude into the mainboard. This means that they do not cover any connections or the like. This means that as long as your CPU cooler does not extend beyond the limits of the mainboard, it should not collide with the enclosure fans.
